Does anyone know if there is a way to make it so that "retired" shoes don't show up in the drop-down when you're selecting shoes for a workout? Am I doing something wrong?

If you hit edit (such as an upload from Garmin Connect), all the shoes from the past show up as you could be editing any session, and need to add a currently retired pair of shoes.
If you add a "new" training session, they won't show up

Bugger, all my training sessions are 'edits' through GC now that the direct upload from my ANT Stick no longer works.
