By " 2 min penalty" you mean extra time spent going to the extra control, right? Otherwise, there should be no other consequences of punching extra controls -- as long as you also punch all the right ones in order.
Originally I thought there was a penalty. But one of the many misconceptions I've had over the years orienteering.
